You can set up a ProxyCommand for a hostname in .ssh.config, which
in turn uses tor's local socks5 proxy port via netcat, like

Host mygithiddenserver
  ProxyCommand nc -X5 -x 127.0.0.1:9050 whatever.onion 22

and then use mygithiddenserver as host name in git clone etc.

[Requires a socks5-capable netcat.
